In a sense. When a war is popular, arrests like this appeal to peoples sense of order. When a war is unpopular, arrests like this makes the authorities look harsh and unsympathetic. And that further erodes support. Protesters in and of themselves don't do much except publicize their views. It is the reaction of the authorities that actually swap opinions.

Actually, the best strategy for an administration is to be as supportive of protesters as much as possible. Engage in limited dialog and always mention that they have a right to protest, whether they agree with them or not. Second best is to ignore them. But questioning their motives and their patriotism or personal attacks of any kind makes them look bad.
