I see your point. I was confused at first by your question because there is a black stone (Called 'The Black Stone')that is placed in the side of the Kaba (which is also black and made of granite). The Kaba is a black building that was used to house idols stored by tribes who sponsored carravans. Mecca is at the crossroads of many ancient trade routes, so it has always been used as a house of prayer in one capacity or another.

Some people get real crazy about getting an opportunity to touch 'The Black Stone' when they go to Mecca. Some people probably think of the Kaaba as an object of worship, and some definitely attribute divine qualities to the spot, but that is not the official reason given for facing it when praying.
