Almost a meaningless question. The mobo manufacturers really control how the machine responds to bios commands. The bios provided provides an interface and basic bios subsystem support. Roughly the equivalent of Windows and, say, video drivers. You might ask me what service pack level of NT I was running if I were having video problems, and there MIGHT be a thing to fix there, but chances are it's the video driver that needs fixing. Analogy not perfect, but not too bad either.
Anyhow, if you can boot your NT on drive D ('scuse me, IDE 2) as a backup, why screw around with another one? Especially when it's causing mysterious problems. I always run out of time trying to diagnose this kind of NT problem. I'm not sure there's enough time since the universe began to diagnose this kind of NT problem.
What you want is something you can boot to stay on the air with, and possibly fix problems in the primary OS, or at least to launch a reinstall when all else fails. Sounds to me like you have that. The rest is an intellectual exercise which, it's beginning to appear, neither you nor I have the intellect to master <gg>. If that bothers you, rest assured it will bother you less as you approach my exalted years. Or at least if it bothers you, you won't be able to recall the fact for long <ggg>.
