Looking at the Apple Store I've found that they are only listing one 5500, the 225 mhz model. It is out of stock referring the customer to a list of resellers.
Only two items remain on Apple's clearance items list, the Multiple Scan 1705 Display and the Power Macintosh 7200/120.
There are refurbished machines available through the Apple Store, including:

200MHz 604e, 32MB RAM, 2GB HD, Zip
Power Macintosh 9600/233 - $1,999.00
233MHz 604e, 32MB RAM, 4GB HD
Conclusion: It seems that the industry sector's inventory problems have not spilled over into Apple yet. It may be that they never will (conjecture).
