I don't mean to beat the dead horse, but the statement:

The last time scientists can be certain the pole was awash in water was more than 50 million years ago.

is very different from saying

The scientists are certain that the last time the pole was awash in water was more than 50 million years ago.

The first statement means that the scientists are certain about what happened 50,000,000 years ago, but uncertain about about what happened since, and the event of North pole being under water may have repeated 100s if not 1000s of times.

The second hypothetical statement that I wrote means that you are certain about what happened 50,000,000 years ago and what happened since then.

Maybe you alarm comes from misunderstanding of what they were trying to say, or from basing your opinion of the garbage regurgited by AP.
