The Past:
Microsoft's software worked pretty much only on Intel Chips.
Intel Chips ran Microsoft's software better than other companies.

The Present:
Microsoft's software works equally well on several rivals of Intel, namely AMD and Cyrix.

This is a huge change, which I believe is destructive to the Wintel duopoly. Intel now must compete against other companies for the right to run Microsoft software on your machine.

The alliance is already broken. Intel must look to other markets to regain future revenue lost to AMD and Cyrix. Success in growing these other markets must hurt Microsoft, which is tied to the x86 architecture for 95+% of its revenues. NC's are an example of a market which Intel will enter at Microsoft's expense.
