And pretty much by definition, you can't. Unless you're prepared to wipe out 50%+ of the population - i.e., all the males, plus whatever women are prepared to take up arms on behalf of their dead fathers/husbands/brothers/sons. Which at that point will probably be most of them.

Whenever you kill someone in a guerilla army, fighting you as an invader, on their home soil, you are probably causing several more to take up arms against you (plus of course their children, some years hence).
That's human nature, protect your own.

And unless you have inhumanity on the scale of the great evils - the Hitler-Stalin-Mao ruthlessness and even pleasure at killing millions of people - it's going to be impossible to stop such a guerilla army. Think of the Warsaw ghetto, or Stalingrad.
