I don't really think the headline is totally true. A strong economy is a GOP asset, but at the moment it seems to be far less of one than it would normally be. Part of this might be to the declining popularity of Iraq, part of it might be do to the rise of immigration as an issue, combined with no strong achievement on this issue by Bush. This issue is particularly big among parts of the Republican base, so it can disproportionately hurt Republicans. Part of it might be that the US has done rather well for the majority of the last couple of decades (something like since the end of the recession in the early 80s), so a decent economy doesn't stand out much.

I think the primary reason is that people don't have a lot of faith in this recovery. It also hurts that few people are sharing and benefiting from the recovery. Employment and wage rate growth has not been very strong. Most job creation has been in the lower paying jobs.
