It wouldn't hurt a thing to disable System Restore and try the scandisk. Just remember to turn it back on after you finish.

If it doesn't work try booting to safe mode and running it from there. All you should have to do is reboot and as soon as you here the beeps that your computer makes when it comes on press the CTRL key several times and you should boot into a black screen with choices on it. If you don't catch it just at the right time it will boot normally. Just keep trying until you hit it right. Use your up and down arrows on the keyboard to move up or down to highlight "Safe Mode" and then hit enter on the keyboard. This will slowly boot your system up (your desktop will be different colors and size...nothing to worry about) without loading anything but the essentials and you can run scandisk from there. If and when it finishes just reboot your computer and it will boot back to Windows Me. Now that doesn't sound too hard. Try it, you can do it.
