The federal government itself, that is to say, the bureaucracy, is "run" by the executive branch, the office of the President.

Congress writes laws but agencies don't implement them until the rules and regulations have been written, which takes a while.

And then the courts have input because they can issue injunctions or declare laws invalid.

Turning the Ship of State this way or that is sort of like turning an aircraft carrier, only harder. Takes years for changes to show up.
