I basically don't dispute what you say. What you say is in line with current American policy. What was said before was not. You get those who try to get you, not all of a particular religion. And you stay within the Geneva Conventions as musch as possible. Unfortunately they are general rules that don't take account of realities as found on the battlefield and then "improvisation" is necessary.

You want something closer than the Civil War? Well, there was the Northern Ireland bit. The Brits didn't indiscriminately kill all Catholic Irish in Northern Ireland. And the US gov't didn't kill all whacko religious cults after Waco.
