There is a contradiction at the heart of the US Attorney position. Yes, they are appointed by the president and expected to follow policy directives of the president, so far as they are within the law and customs of the department. But, they are also expected to be nonpartisan in their actions. And it's the latter that Gonzales (and you) seem to have forgotten. Well, Rove quite clearly forgot it. May never have learned it.

For a view from a recently former upper level administrator at DOJ, as to just how drastic a change Gonzales represents you might wish to read this post. It's disturbing. In the extreme. Even in its attempt at evenhandedness.
