In terms of the drives ability to read and write a disk I don't believe there is any difference in quality. The ATAPI drives are easier to install and are in general more compatible with other devices. This is because ATAPI is really a refinement to IDE interface. The drives just co-exist better with the new CDs and other devices on the IDE channels. I've taken the drives apart and the ATAPI is a very clean and simple mechanism. I'm sure it's much cheaper to produce.
