Certainly you can expect MSFT to push .NET via Windows, but I'd be surprised if it didn't play well with other OS'es.

Both the realities of the enterprise market (heterogenous)and the realities of the recent legal setbacks dictate that .NET will have to move beyond Windows, IMO (and this is... JMO)

Which isn't to say that Bill is becoming a peacenik, but I do think that you will see more openness from Microsoft (in areas where it's strategically advantageous).
