Not really. First of all, you got screwed or your exchange calculations between the dollar and the yen are incorrect or the US dollar is now much stronger against the yen than it given our current economic messes. According to current currency exchanges, you paid 22,240 yen one way for your train trip:

That amount is considerably higher than what's getting quoted these days for trains.....one way fare on the fastest train is 12,70O yen/unreserved seat; 13,200 yen/reserved seat. In other words, you over paid by roughly $222 round trip.

Secondly, you couldn't fly directly from Tokyo to Kyoto. The closest airport to Kyoto is Osaka's which is about one hour by bus. From there you can catch a plane to Tokyo for 22K yen one way. That fare does not include the cost of the bus to Osaka. There are discount tickets that are a bit complicated but if you meet the eligibility requirements, you can reduce the one way plane fare to somewhere between 10-14K yen which is very competitive with the trains:

Why are train fares so competitive with plane fares on that route? Well, travel time by plane is 170 minutes [one hour by bus; 70 minutes by plane]; by train, its 140 minutes:

You save a half hour each way by train.....plus its probably far more comfortable.

High-speed rail is nice, but it's going to be damn expensive.

If you are not a savvy traveler, then yes. ;-)
