When considering the subject of the separation of church and state, the issue isn't whether Christianity is a good thing, or not, but whether the state should be involved in the promotion or hindrance of any religion whatsoever. No matter how religious a Founding Father may have been, when considering the intent of the framers of the Constitution, the issue is whether they thought that the government should be involved in promoting religion. The overwhelming evidence is that they did not.
