The only real way to make sure your shares aren't "borrowed" in order for that party to "short" shares you hold long in a regular account is to have the broker "transfer and ship" (mail) the physical stock certificate to you. Keep it in safekeeping in a security deposit box at your local bank.

Of course this doesn't apply to shares bought in an IRA account or to day traders but to intermediate and long term shareholders.
