What is the difference? That the second person says he is acting according to God's will, so maybe he's hearing voices and is otherwise unhinged?

No. Both people are pushing for the law for religous reasons, and I don't mind if the first person says that "my religious beliefs tell me this is wrong", or even "God says this is wrong" when he pushes for the law. I was just saying the law it self shouldn't say "God says abortion is wrong".

Do people think George W. Bush is unhinged when he says that liberty is a gift from God?

Some people do. I do not.

Or that Jefferson was unhinged when he said that all men are created equal, and endowed by the Creator with certain inalienable rights, among those being life, liberty, and the pursuit of happiness?

I imagine that not many people do.

I can't think of any secular reason to ban federal funding of embryonic stem cell research. It's purely religious/moral/ethical.

1 - I don't have a problem with people wanting to ban it for religious reasons. Just with the law itself directly bringing God in to the picture. If 65% of the population wanted in banned and 95% (or even 100%) of those supported the ban for religous reasons thats fine.

2 - Ethical/Moral isn't always religous. "Secular" doesn't mean "lacking moral values", nor does it mean that your moral values have to be "liberal" or "pro-choice".

The arguments against fetal stem cell research are similar to the arguments against abortion. There certainly are athiests and agnostics who are pro-life. I wouldn't be surpised if some of them are also against federal funding of fetal stem cell research.
