"I think that's just the way it is" obviously means "that's just the way that person is, he or she just isn't religious" which has nothing to do with patriotism, or lack thereof.

I gather you're suggesting, or wondering, whether he meant "and therefore is not patriotic." Which is weird, since he just got through saying that he's never said that, nor acted like that.

If he's never said that, nor acted like that, why do you think he would all of a sudden come out and say it?
