I recommend removing Flash completely from your computer these days. I did about 6 months ago (on my Mac) and found that very few websites actually require it anymore for playing video, and I'm glad to be rid of it. Nearly all websites can use HTML5 as well for that purpose, which is built in. I think some Facebook games may require Flash if you play them through your web browser, as opposed to on a tablet or smartphone, but I'm not sure since I don't use them.

As for the popup ads, those can also be made with JavaScript (not to be confused with Java) to entice people to click on them for downloading malware. The download may be a malware version of Flash, but the popup itself is written in JavaScript. You can turn off JavaScript as well, but I don't recommend that since many websites won't function very well without it.
