Only if they could burn hydrogen, and then the emissions would be water vapour just like a fuel cell. Interestingly enough, Westport briefly discusses the possibility of future research into this on their website. I don't know if it would be practical or not.

However, when burning even pure fossil fuels at 100% efficiency you will still get CO2 as a by product. Rightly or wrongly CO2 is fingered as a greenhouse gas and is considered pollution.
