After re-rereading your posts, I realized that what you're suggesting doesn't really require more than one extra link on a message page, so clutter isn't much of a danger. If I understand your suggestions correctly, it could all be done with just a "File message" link added to the message page. I believe all other filing (or indexing) options could be put on the page called up from there. No? A link to view the thread-associated public folders could be put on the index page. It would be more visible if it were on each message page, but that's not really necessary.
