Last night I also found SI's performance to be unacceptable, which marked the second consecutive night, although last night's situation was more of a very bad brownout than a total blackout like the night before. Last night I was getting server error messages from SI, whereas during Tuesday's experience, which lasted about an hour longer, I was getting nowhere.
I can't speak for SI, obviously, but I suspect that many large sites, especially those with visibility in the financial and e-commerce sectors, are taking advantage of the "off hours" to perform "routines" (e.g., maintenance and reinforcing their security measures) with a heightened sense of urgency, due to the events of the recent past. In doing so, they are likely compromising their ability to manage normal workloads. If I'm correct about this, your traceroutes would indeed appear normal.
In instances of traceroutes which I observed the other day, which were taken during the height of the actual attacks on Yahoo, the traces made it through the first couple of hops and then hung prematurely, in thin air, never fully completing their travels.
