The major problem is that most users do not secure their computers against external hacks. This means that anyone can enter and plant programs (or read anything) that will activate themselves later and go away. In the case of these attacks, the kidnapped computers are programmed to generate attempts to login into the target sites and simply overwhelm the targets with frequent request. Even if the target manages to trace the attack, the computer is innocent, and a minimally clever attacker will have cleaned up after himself so there are no paths to the source of the original plant.
I suspect one shield that will be used by target sites is to require every computer to use a permanent computer serial number in addition to the current IP address. Without the computer serial number, the login will be screened out. Sort of like refusing calls where the caller has blanked his caller ID.
This will be a major inconvenience for innocent users, but ought to sell lots of Pentium III's.
