Only executable files will show up using the run command.
(*.exe, *.com, *.bat, etc.) You need to either use the dos window command line, Windows Explorer, or My Computer. In your new machine, go to Start->Help. click on the index tab on the left side and then type in copy and read about the various ways you can copy files. There's step-by-step help in here.
