I tried searching from the option down near the bottom:
Patent applications with an English abstract and title from > Japan

on the search criteria Applicant: Nichia AND Inventor: Nakamura; Shuji

191 matching documents were found.

That's a heck of a lot for the period March 1991 to present, considering Nakamura had to push them to do it in the first place! In the US, however, only 15 have been issued with the earliest coming in March 1994. Perhaps only the most significant ones were filed here.

Despite what Nakamura said in the interview, there are some apparatus patents. This one is interesting in that it suggests the mechanism by which the two-flow design improves results:

I don't know which particular patents Nichia claims have been infringed in their lawsuits filed in Japan.
