Who's Java VM? It is the case that applications leaking large amounts of memory can slow down a system quite a bit. The only way for an operating system to safely deal with this is kill the process at some point. Rather than reboot, you should be able to use the task manager and kill the process to reclaim the memory.

Seriously, I am curious who's Java VM you are using.
