Eyes,
First of all, you exagerate the problem. There aren't billions of genes in the whole human much less those that build the eyes. The steps range from simple light sensors, such as the part of your arm in the sunlight feeling warmer than the part in a shadow (especially effective if you have a sunburn). It is a few steps away from light/dark sensors such as those found in a scallop or clam. These are just sensitive enough to tell the top of the water from the bottom. The light receptive chemicals of an eye are very similar to the photosynthetic chemicals found in plants and have been available in the genome for billions of years.

This chart shows the particular steps that primitive fish underwent to evolve their eyes (and utimately humans evolved from fish). They eye is quite old in the family tree.
