Bush wants to minimize federal involvement in our lives but the first thing he does is run to a federal judge. He has said over and over in his commercials that we are smart enough to handle our affairs but apparently he does not think we can handle the counting and recounting of votes.

Ted, Both sides are attempting to manipulate the rules for the recounting of the ballots so that it makes them more likely to win. Gore's team acting quickly to go for manual recounts (which decrease the number of ballots that are not counted, thus effectively increasing the turnout) in counties that support Gore. Perhaps Bush's team should have tried to do the same thing in the counties that most support Bush. Perhaps he honestly feels there is something wrong about such a recount attempt, and found that running to the courts was the only way he could defend his campaign against it without doing the same thing himself, or perhaps his team just wasn't quick enough to get the counties with more Bush supporters in on the manual recount.
I belive the theme about us being "smart enough to handle our affairs" refers to individuals not state governments, so it doesn't seem directly relevant to this issue.
