Yes, you did something wrong, but nothing serious.

What you did was execute AUTOEXEC.BAT instead of looking at what's inside it. On your second execution, MSCDEX, which was loaded the first time, noticed itself and produced the message you saw: No damage or harm done.

Just another thought ...

Are you setting your CD as the default drive before attempting to proceed further? I think Windows SETUP wants, and expects, the drive it's on to be selected as the default.
