The FSC appears to have failed to respond to that decision and instead said, ‘Start the counting from where you left off even after our deadline’. Am I missing something?

I think some justices, namely O'Connor seemed slightly pi**ed about it. My first reaction after reading the 2nd FL SC ruling was that they chose a course of open defiance of the US SC, which is not a good thing to do IMO.

Another, more cynical view is that the FL SC didn't want to hammer the last nail in Gore's coffin, and they just passed the buck to the US SC, which would do it for them, inciting the anger of the Sore Losers at the US SC, not at themselves.
