Copy and paste favs:

Ok. You should be able to do it easily. Open the folder on your zip containing all your favs (including the folders you have them organized in). Go to edit/ select all/ edit/ copy. Now go to C:\WINDOWS\Favorites and open it. Right click on a blank space inside the open folder and choose paste from the dropdown menu. If you have any folders already in the new favs folder with the same name as the ones you are trying to paste you will be prompted to cancel or replace the folder. Choose replace and you should be good to go with all your old favs back.

edit in: I know see PMS has also given you basically the same method but this one is just another way to the same end. :-)
