It's been a long time since I've installed windows, (I'm counting my blessings) so others can give you a more definitive answer. But FWIW my experience is if you reinstall with an upgrade version your registry settings are preserved.

Favorites and drivers that reside in the Windows Folder and its sub folders can be easily backed up, so it wouldn't hurt to do that first in any case. Copy them to a temporary location outside of the Windows folder, and delete the backups when you are sure the reinstall didn't impact them. Programs should not be affected by any kind of reinstall, since they are not normally installed in the Windows folder.
