My favorite registry cleaning tool is RegCleaner. It's a freeware program that has a very clean interface with tabs to select from various functions. It always makes backups that can be easily and selectively restored should removal cause problems.

In addition to easy registry cleaning, it lets you remove old program listings from the add/remove windows list that linger after the program has been otherwise deleted. It also lists auto start programs and makes it easy for you to take them out of auto start, again making a backup for easy restore. There's more you can do, something called shell extensions, but it's beyond my present knowledge base.
