Your absolutely correct -- engines do have lots of inefficiency manifest as enthalpy (heat). But engines are very efficient, hence fuel cells get hot also. Just as hot. That might be an advantage if the heat is generated in your house and it is winter.

Likewise you are correct that if the hydrogen is made using a renewable energy than its good. If it is made by fossel fuels it is doubly bad -- since heat is generated (and thus energy is wasted) twice. Once to make the hydrogen and another time to make the hydrogen back into water.
