I don't agree that hijackings are impossible to prevent (except perhaps those which are done by the pilot himself). If air travel drops significantly, people will be surprised at the speed with which ingenuity follows. Commercial interests won't do something on their own until either it's forced on them by regulation or the public demands it (ala air bags in cars).

How about a flying flight-deck-as-safe with external keypad to open it up, one which a pilot could reach using the tiny cockpit windows after landing but literally impossible to open while flying. If you can't take over control of the craft from the passenger compartment, then it's value as a flying bomb is greatly diminished.

Now you just have to get the pilot in and secured prior to passengers. You have the problem of renegade pilots (or could) but that is a vastly simpler problem to contain than the millions of pedestrians boarding each week.
