You are trying too hard to make this solution too High Tech and Expensive, and time consuming to develop and deploy.

It's simple... Allow NO CARRY ON BAGGAGE... PERIOD..

Install a system that will release non-flamable, non-toxic sleeping gas into the passenger compartment with additional nozzle's just outside the cockpit door. When a flight attendent depresses a "panic" button from within the cabin. The pilots can view the cabin from Video Cameras.. If it appears there is a hijacking or other incident.. Then the Pilot/Co-Pilot attach their Gas Masks and divert to the closest airport... And Flood the Cabin with Sleeping Gas.. The Hijackers and passenger's respiration will already be elevated at this point. Which would only aid in the effectiveness of the gas. The initial response of many types of sleeping gas is Giddiness. Hijackers that are Giddy seems like less of a threaten to try and breakdown the Cockpit Door. In a minute or so.. Everyone in the cabin would be taking a nice nap. This method would also reduce heart attacks that passengers would have.
In addition.. With a self fly system that you and many have suggested.. It would not solve the "Ground Resolution" that would sure to transpire once the plane was grounded.. Passengers could be held hostage, resulting in further death to innocent people.. Versus the "Gas" Method. Whereas, the authorities would simply have to open the cabin door. And carry out the hijacker in handcuffs.. And promptly hang them from the nearest "jet bridge".. It's the only fool-proof system that I can conceive. It is simple, cheap, effective, and easily deployable.. I don't think you would have to write a single line of code to deploy it.
