Unfortunetly System Restore has the flaw of reinfecting your machine if you do have a virus. You may need to purge the restore files if you find you have been infected.

It's possible you are just stuck in a reboot/scandisk loop. Try booting into safe mode (hold down Ctrl key when you hear beeps) and run scandisk from there.
