Are you forgetting that the Torah commands fair treatment of "the stranger dwelling in your midst"? There always were non-Israelites living among the Israelites.

Ancient campaigns generally did not want to wipe the opposing people out; they wanted to conquer them. If they could do it by selectively slaughtering only those cities that resisted, while taking over the cities that surrendered, and replacing the government, that was usually okay. And killing the peasants has always been a silly idea; who else will grow the food?
