They weren't trying to convert anybody, they were just trying to root out heresy within the faith. The Inquisitors were educated men, mostly lawyers, who treated those in their custody humanely. The people they were interrogating were kept in a separate jail and received better treatment than their counterparts in regular jail. Oftentimes, a prisoner in the secular jail would claim to be a heretic just so he could transfer to the Inquisitor jail.
