One problem that made it harder to prevent the 2nd (successful) WTC attack is that after the first one we revealed that we could intercept satellite phone conversations. We did this to demonstrate evidence against the people who tried to destroy the WTC with bombs and then of course bin Laden an co. stopped using satellite phones to discuss their plans.
