The Vietnam war wasn't wildly popular when Kennedy was President either. He spent a considerable amount of time justifying American involvement in Vietnam. His public speeches and interviews with the mass media, reflect this position, to the end. It would have been very difficult politically for Kennedy to leave Vietnam (in the early 60's) after spending so much of his own time and personal effort supporting and shoring U.S. involvement.

With the dirt the CIA and FBI probably had on the Kennedys, JFK wasn't going to do anything to them. IMHO, Kennedy couldn't touch Hoover.
