After the Bay of Pigs, the Kennedys started Operation Mongoose, which was still apparently used the CIA. Unless you think that Operation Mongoose was more like Iran Contra.

While the Kennedys hated Hoover (and he, them), and wanted him gone, he had the dirt on them (and everyone else). My guess is that the Kennedys stuck a deal with Hoover in 1963, they needed him to bail them out of the Rometsch matter. For the same reason, even though they hated LBJ, and wanted him off the ticket, he was probably safe too.
