You can disable java and most of the popups will stop. When you get to a site that requires it though, you will be out of luck. I don't know that it's possible to stop all of them without a program that closes them before you are subjected to seeing them. There's probably a setting within the programs options where you can turn off that noise.

To disable java.

Load Internet Explorer.
Click on View, then select Internet Options.
Click on the tab labeled Security.
Click on the button labeled Custom Level.
You will then be presented with a multitude of options. Scroll down until you see the ones that mentions Java and JavaScript.
Set the options for each as you want them to be.
When done, click OK to go back to the Security tab.
From there, click OK again to finalize the changes
