No FBI or other humanly intelligent agent would allow any sort of hijacking, the missiles part being completely irrelevant. Stopping the boarding, informing the pilots in flight, the controllers, the attendants, Wright Patterson, etc etc.
I suppose you would have stood there with your mouth open, saying "gee, these guys are bad terrorists, but nothin' we can do...".
I would have fired your ass in minute, as would anyone in charge.
