You speak as if this segregation and harassment had lasted for thirty-five years, and only now they were objecting. This is not true. While I might agree that it was clearly a mistake to keep the whole territory under a military government (I think they should have annexed pieces of it), you do realize that before the first intifada there was no 'segregation', there wasn't even a marker at the Green Line? People came and went. The borders are a result of the misconceived Oslo process, and the segregation and harassement a product of the Palestinians' strategic choice to pursue their cause with suicide bombers. Segregating someone who is actively trying to kill you is hardly the same thing as segregating someone because he is of inferior race.
