The reason that separation of church and state is so important for the American society is that religious persecution was the reason that so many came to the USA. From 1619 when the Pilgrims came to Jews who fled the pogroms and to moderate Moslems who fled the theocratic dictatorship of Iran.
As to diversity being a problem, sure it's always easier if everyone is the same. But certainly not productive. As long as the wide majority believes in the concept of the USA then dealing with a miniscule rabid minority is not a problem.
A real problem arises when the majority loses faith with the American concept.
Remember that America's strength lies in the diversity of its population and its ability to utilize it.
