Conscience is an illusive thing. IMO it is a lot like religion. Both sides of any conflict always think they are acting out of conscience. And really, who is to say they aren't?

Plenty of atrocities have occurred in the West. What always springs to my mind is the fall of Granada in 1492 and the ensuing persecution of the Jews of Europe. But there has been a great deal of persecution in the West. In a few hundred years people may look back on this era and see our racist incarceration of people of color in America as quite the crime against humanity. Most Americans don't see it that way, but then most Americans were pro-slavery or neutral on slavery at one time. So it is hard to know how harshly we will be judged in the future.
