It's very simple (even for you!):

The Emancipation Proclamation was passed only for territories NOT controlled by the United States of America. It was an attempt to destabilize the Confederate States (a perfectly acceptable activity at the time, though the Proclamation failed in that respect), but has been spun ever since as an enlightened abolition of slavery. The purpose of this spin was to win abolitionist voters-also a perfectly acceptable activity.

Lincoln's legacy of "greatness", that has endured through today, is actually the result of the military victory he presided over. He wasn't a particularly good president, and probably the worst possible choice in 1860. But history is written by the winners, and the need to justify hundreds of thousands of KIA's is a requirement that will be found after any large war...
