I don't know if this is relevant but in case it is I thought I should mention it.

Earlier this evening I tried running the thorough scan disk and the system kept running over an over again. After ten tries I get a message saying that there was an application running or something like that. It turned out that my moving the mouse around and opening and closing windows while scandisk was running has caused it to abort and restart.
